How about a small leak in the inlet side. The pump should have enough suck to prime itself from dry. If there's a small air leak it'll suck air rather than prime itself. Touching the pipe when checking the filter could close a small split enough to prime. Once primed, a small leak wouldn't cause a problem.
Had the same myself last year & it turned out to be a small split in the pipe right on the jubilee clip.
